My BMR carbon behaves in a similar fashion as yours does with all the ammunition I've tried. It does the best with Lapua Center-X but will still throw a round or two out of a 10 shot group. The EC V2 tuner has tightened up the groups overall but the random fliers, even with premium ammo still exists, which is why I opted for the Boyd's stock.
The Boyd's stock actually didn't improve accuracy, it created vertical stringing of the groups; the EC V2 tuner was removed for testing. As I experimented with the torque on the action screws the vertical stringing began to disappear but even at 50 in-lbs some stringing of the groups is still present. The OEM stock didn't show any vertical stringing, just the inconsistent flyers. With the Boyd's being a laminated wood stock I was concerned about compressing the wood so I did add ScoreHigh Rem 700 adjustable pillars front and rear and bedded the action in the hopes of improving the accuracy.
I do like the look, feel, weight, and size of the Boyd's Pro Varmint stock but so far the accuracy isn't equal to the OEM stock. I have not had the chance to do any testing since I bedded the action; adding the two pillars I felt I could return to the 55 in-lbs spec Bergara calls for but the OEM stock has still proven to be a more accurate match for the BMR. Hopefully the bedding of the action will improve the accuracy to at least the equal of the OEM stock. Hope springs eternal...

Edited to add: 55 in-lbs on the action screws, 50 yards, SK Standard Plus, pillars/no bedding.
