If someone acquires a legally transferable M-16 lower and builds it out with a barrel less than 16", would that require a second stamp as an SBR?

No, registered machineguns are exempt from barrel-length restrictions.
Same goes for an AR with a registered DIAS or LL installed.

MG trumps the SBR
Hence you don't need another tax stamp to make it a SBR.

A machinegun is not a rifle. Machineguns do not have a barrel length minimum.
