The 'bird isn't exactly what one would call "nimble".  Was the plan just to have her fire long range missiles at other jets that had no hope of getting within range to fire back?

As I recall, the missiles were carried internally, with something roughly similar to the torpedo tubes on a submarine used to launch them.  I don't remember if I've ever read anything on how successful they were in testing that concept at supersonic speeds.

Ben Rich talks about the YF-12 briefly in his book "Skunk Works"

If I recall correctly they were carried internally and the tests from high altitude (60,000ft+) targeting planes at lower altitude (20,000ft) were pretty successful. I cant remember any details about supersonic speed tests however.
