Does the 1/2" hole under the buffer tube hole on the lower receiver have to be cut with an end mill so it has a flat bottom? Or can it just be drilled with a 1/2" drill? It looks like it is the wall of the hole that is used to keep the stock from rotating not the bottom of the hole.

that hole can be drilled with a regular bit.  you are correct in that it is the sides that contain the stock alignment pin.  it will need to be drilled a minimum of .200" deep.
