If I mount an ARMS #40 flip-up sight to a #36 Picatinny rail will there be a problem with it being in proper alignment with the front sight post?

If you mean to a flat-top receiver the answer is yes.

If you want to actually use it, you cannont mount the #40 on anything but the receiver itself.

The #36 is designed for rifles that only require optical sights. There is no provision for irons.
