Just got done putting the scope on my AR.  The rings I used are sitting a little lower and I can't pull the charging handle unless I use a hand on each side because the scope is in the way.  If I just pull the charging handle back using one side will this damage the charging handle at all?

You need to add a riser to the top, you should be able to get away with a one inch riser

This is just a sample, there's hundreds of them. Search mounts, risers. And buy only good ones you don't want to skimp on that. LaRue, Leupold,CMMG, A high end mount assures if you drop it from a tree it will hold aero.

I'm no expert, but I would say if you don't want to raise your scope than you should get a tactical latch for your handle.  looking at these it appears that you pull on one side so I would think it is OK.

Use a Badger Tactical Latch installed on your CH.  It will allow you to cycle the CH with one hand on the left side of the receiver with the scope in place.

No it will not damage the charging handle if you only pull it on one side.  In fact, some carbine courses will teach you to pull it with your left hand and only on one side (allowing you to leave your firing hand, assuming its your right, on the grip and near the trigger to be ready to fire).  There are several techniques to do this.  You can curl your left pointer finger and with your hand perpendicular to the gun pull back the charging handle using the side of this finger (as you pull back, the side of your finger will push on the latch first, allowing the charging handle to be pulled).  Or you can use the palm of your left hand to pull back (again hitting the latch allowing the charging handle to be pulled).
