Are the lower receivers different between a .223, 5.56 NATO, and 9mm?

To my knowledge, no. The differences mostly lie in the uppers.

The stripped lower reciever, as in no internal parts, is the same for a 5.56 and 223.   I'm sure people make purpose built lowers for a 9mm but I don't know any.  Someone with more experience will have to answer that question.  With that said there is a big difference between the internal parts for 9mm round and 5.56/223.  The AR's I've seen that have been converted to 9mm look odd to me.  The mag is smaller because of the 9mm but like with 22's it can be done, and is done quite a bit.

If you are talking about the markings stamped on the side then no. This is done for people who build with a different caliber and want the stamps to "add up". Now it seems a lot of lowers are stamped multi which means the lower can accept multiple calibers.

If you are talking about the actual differences of the lower receiver with a parts kit in there then the .223 and 5.56 will work in both lowers. The 9mm will need a magwell adaptor to accept the 9mm magazines and a 9mm hammer.
