OK, so how does one make sure the gas block is properly aligned? is there some secret to lining up the gas port and the hole on the gas block?

You can measure both pieces and calculate. But, it is MUCH easier to eyeball it. The hole in the gas block is a bit bigger than the gas hole, so even close will be fine. So, if you are removing the front handguard retainer, you should leave that much gap between the barrel step and new block. Sight down the barrel and eyeball it straight up and down with the rest of the rifle. It will be just fine.

OK this may sound stupid, I know it probably looks that way, but I use the old blow down the barrel technique.

Plug one end of the barrel with the palm of your hand or if it is too long (or your arms are too short) have someone else plug it.  
Before sliding on the gas block blow down the barrel to get an idea what it sounds and feels like unrestricted.  
Then eyeball the gas block to get it into place.
Blow down the barrel and move the gas block to the position giving you the least amount of resistance.
Lock it down.
Your done.

Like I said it sounds kinda backyardish but it hasn't failed my yet..

Using a sharp pencil, draw a line on the barrel behind the gas block seating area parallel to the centerline of the bore and in line with the center of the gasport.  Do the same up the back of the FSB.  Slide the FSB onto the barrel, rotate the FSB until the marks align, and secure the gasblock.  Done.
