I'm looking at putting together a 9mm AR pistol and I was wondering about barrel and muzzle device installation.  How do you do it with a non-standard upper (won't fit the clamshell, can't use BEV or reaction rod)?

Bump.

I have a side charging upper that I'm using for my 9mm build and the clamshell style vice block I have definitely won't fit it. What options are there so I can install my barrel and handguard?

Put bolt upper and barrel together. Flip 90degrees so vice clamps against pic rail and bottom of upper. Put wood between upper and vise

I use the white delrin DPMS upper receiver block, it works great but it seems to be out of stock everywhere.
The clamshell will work, it just needs to be notched for the 9mm gas deflector if you have one installed. That's how I did my first few.
You can also use barrel blocks instead of an upper block, that's technically supposed to be a better method anyway.

I just used one of the DPMS upper blocks.  I've had to modify it a few times over the years to clear rails and barrel nuts. but it worked fine for my 9mm (and the 300BLK and 5.56 builds I've done).

I bought a second clamshell and cut away a portion of one side to accommodate the 9mm gas deflector.

You could also remove the gas deflector and reinstall afterward.

This.  Found one in a local gun store a couple weeks ago when I faced this same dilemma.  Works like a charm.

This is what I do, just remove the gas deflector and put it in regular clamshell blocks.

It's very possible to break your upper using a device like the ebay link or DPMS block. Example:
