I have a couple of tiny spots on my ar15 that looks like it is missing some finish. What can I put on it to cover this up?

Where are these spots?  To cover small spots, on steel I use cold blue, on aluminum I use aluminum black.  These seem to work good enough for me on my ar's and 1911's.  Unless you're very picky, then you could always send them in for refinishing.  It just depends on how anal you are.
