I have a Colt MT6400C with the carry handle removed.  On the rail I have an Aimpoint ML2 mounted on an Aimpoint Quick Realese Picatinny.  What rear sight do you recommend I have mounted in case the Aimpoint fails.  Also, I'm going to get a spacer for the Aimpoint mount so that the dot is above the irons, if that changes any suggestions.  Would a flip-up be best?

Get a swan rail with integrated flip up rear sight, solve both issues at the same time.

Flip-up or not depends on whether you mind having the rear sight in your FOV when sighting.  Personally, I'd go with flip-up, but you might prefer the other way.

As far as sights go, the ARMS#40 is pretty popular, but there are some newer ones that seem to be well liked too.  LMT is popular for a fixed.  Avoid the DPMS one, there have been reports of it coming loose.  Browse over to the Optics, Mounts, and Sights forum and you should find plenty of reviews of the various models.  

And I'd skip the swan rail.  Why add a spacer to the full length of the receiver when you could just add a spacer in the mount and save a bunch of weight?
