I have an AR-15 A3 flat top receiver with an A2 fixed front sight. What height of riser is needed for use with a 2-7X scope, 1" tube mounted in a PEPR QD base?

The PEPR mount is meant to mount directly to the upper receiver without any kind of riser.  The only issue you're going to have is that at 2x, 3x, and maybe 4x the front sight will be visible as a blur and may get in the way of your sight picture through the scope

After measuring the upper, the top of the sight is about 1.5" above the top of the rail. Which is the same as the distance between the rail top and centerline of the scope tube on the PEPR mount. So I won't be able to see the target.

How much higher does the scope need to be to see past the sight?

How high your optic sit depend on the eye relief of your scope.

Only below 3x would you see the front sight.  Even then it will be an out of focus ghost or shadow.  Scopes can't focus that close.  You will literally see through the front sight as if it is not there.

Uh, no.  Eye relief is fore and aft positioning of the scope eyepiece in relation to your head position on the stock.  Not optic height.

1.5" above bore is ideal for cheek weld on the AR platform.  If you try to put your scope above the front sight you're going to be resting your chin on the buffer tube in order to see through the scope.
