I pulled out the AR to do some oiling and noticed my silica gel was pink so I checked all the barrels and the AR is the only one that has rust in it. How do I get the rust cleaned up?

CLP and a GP brush.

In a pinch could I use CLR?

CLR as in Calcium Lime Rust remover?  No.

Use a quality gun oil.  CLP is the military Cleaner Lubricant Protectant.  Breakfree is the trade name.  There are plenty of alternatives but CLP is generally the old standby.

ETA:  Is the rust on the outside surface or in the bore?  Shouldn't be any rust in the bore if it's a chrome lined barrel.  Either way I'd coat the rusty part with CLP for a while (just use a finger to slather it on the outside or a soppy wet patch for the bore) and let it sit for a while before brushing it off with a GP brush on the outside or a bore brush for the bore.  Unless it's really bad it should come off fairly easily.  Then just wipe it down and leave a light coat to prevent future rust.

No it is in the bore! thats what gets me, I cleaned it before I put it away but the bore sure looks like it has rust in it, I swear I had A chrome lined.

If you're saying that you have *other* barrels stored with your AR, and that your AR has a chrome lined bbl.  however, presumably, the other barrels are not CL ... and ... that the chrome lined bbl. has "rust", yet the others don't - then I'm guessing it's probably something other than "rust" that you're seeing in your AR.

how long had it been in there?  did you coat with a little oil prior to storing?

Yeah I am stumped on this, it is not dust because I tried ruining cleaing brush and swabs down it. Yeah I don't know what it is since none of the other barrels have them, umm I brought them out a little over a month ago to put a thin coat of oil on all my guns.

Rust in a chrome lined barrel doesn't compute. Could it be copper fouling that's corroded a little?

Maybe put a little creme metal polish, like Flitz, on a patch over a jag and pass it through a few times. If it's just a little surface rust that should take care of it. Be sure to follow with solvent patches to get all the polish out when you're done.
