I currently have an Aimpoint Comp ML2 on a GG&G Cantilever mount.  I am thinking I want to add the 3x magnifier but I am not sure which mount to use for the magnifier.  Will the Larue QD flip mount work and still have proper alignment between both optics?  I see aimpoint has a twist mount option, but not sure if that is good or not.  Samson has a flip mount as well but not sure since I read and see more people use the Larue mount.  This is for a 16" bushmaster A3 carbine.

You will need to find out if your current GG&G mount is an absolute co-witness height or lower 1/3..

I am thinking it is absolute co-witness based on what GG&G is saying on their website:

"Our Aimpoint Cantilever Mount Ring permits mounting the Aimpoint Comp M series scopes directly to the receiver's integral rail with the red dot positioned above the front sight post. Yet it's still low enough so that our MAD or A2-Style Flip Up Rear Sights can be deployed to co-witness directly through the Aimpoint's optics should its battery fail. "

This is the mount I bought several years ago from them if it helps to determine height:
