i am trying to install a set on a cdnn upper and they just don't seem to marry up properly leaving about an 1/8" gap between the 2 halves on the upper side.

Is this normal?  Should i just dump a couple of mags through it and hope that the heat will seat everything?

Sounds like a pretty large gap, but a small gap between teh two is not unusual in my experience.

They'll often match up right at the front and rear, and give you the gap along where the vent holes are.
