I've looked at all of the guides, and while they all mention taping down the scope, putting an earplug in the barrell, etc - what do you do with the bolt?

Just tape the entire thing up and put it into the receiver as well as taping the rear tang?

I usually paint the bolt.  I tape off the lugs and the sear engagement area underneath and put a cotton ball in the chamber area so no paint gets in there.

What do you do about making sure that nothing rusts on the bolt after you've degreased and waiting for the paint to dry-cure?    I usually am very detailed when I degrease, so I'm sure all the paint will not flake off, or chip, but that requires some serious degreasing.  

Any worries about keeping the firing pin and bolt face from rust?

I have never had any issues with it.  You can always take the bolt apart and lightly oil after you are done.  If you degrease and paint shortly thereafter, you shouldnt have any problems.
