I recently purchased a safe where the manufacturer built the shelves so that the inside of the safe door sits flush with the shelves when it is shut.  Wouldnt this set up create a bunch of semi airtight compartments that my goldenrod and dehumidifiers wouldnt be able to get to (unless i put one on each shelf)? Am I just over thinking this or should I take out all of my shelves and trim off about 1/2 an inch off of each so I could have airflow throughout the entire safe?

Nothing about your average safe is as airtight as it would seem at first.  Unless the door has a compression system, it won't be very air tight at all.  Some more so than others, but even a very small door gap, multiplied by the dimensions of the door, will add up to several square inches.

So I would have no issues with proper heat circulation from my goldenrod?

Unless you have some sort of rubber gasket on the door, I wouldn't think so.  The fire seals themselves usually won't seal well until they heat up and expand.

If a typical 60x30 gun safe has a 1/16" gap around it's door, you'd be looking at approximately 9.75 square inches of opening.
