I have some Blue Loctite.  It says to remove it once it has set up, heat to 250 degrees.  However, what happens if the screw is heated up over that 250 degrees occasionally?  What I am wondering is when the screw cools, will the Loctite re-harden and continue to hold the screw after?

No, once you heat it up, the bond breaks down.

I am using it on the screws to hold an optic rail down on my rifle.  I ask because I am in the process of refinishing it and I'm having to heat up the whole rifle (including the Loctited screws) to 350 degrees a couple times to bake on the finish.

I have never needed to heat blue Loctite to remove bolts/screws that have it.  They take more force of course but the blue stuff is made not to be permanent.

However, the red Loctite requires heat in excess of 400F or it won't budge.  Once you heat either I would guess you have destroyed its holding ability.

Redo the joints with lock tite when you finish.  Take the screws out but don't disassemble the rail.

Powder coating and heat treated aluminum are not a good combination.  That temperature will over-age heat treated aluminum, making it bubblegum soft.
