Is there any harm in topping off a Jeep tranny using ATF +4 with Dexron 3?  I just got mine back from a repair shop and have good reason to believe they may have mixed fluids.  Could this cause any harm or should I just not worry about it?

I wouldn't sweat it.  What did you have done though, that may sway my answer.

What do you think they mixed the fluid with? It might say in your owner's manual if it is ok to top off with D3.

If the trans is filled with D3 and ATF+4 is specified you need to have the trans flushed with ATF+4. D3 is not rated for ATF+4 applications. Look around for someone who uses a BG Products flush machine. It flushes through the cooler lines and will flush the torque converter with the rest of the transmission.

It was an engine swap and they replaced the radiator also.  I am certain they did a top off with D3 (at least a pint or so, maybe more if that is what they used in the radiator swap too).

It wouldn't be filled with D3 but would be mixed a bit.  If it is just diluted with the D3 would a filter/fluid change get it out okay?  My main issue is if they are incompatible for some reason.  I can live with a little in it and change the fluid on my next day off.

I don't think it would be a problem. There is quite a bit of fluid in a transmission. Is the fluid dirty or has a burned smell? If yes flush it. If no just remove the pan, replace filter, and refill. You can usually start with three quarts after a filter change. Then add 1/2 qt of +4 at a time. When you are at the low line, take a long test drive and check it occaisionally. The transmission fluid will expand when hot so check it hot. You may have to check it 3 times each check to get a good reading.

ATF+4 is a dark red color on the stick but you can see throught it. D3 is more of a reddish pink.

Use a high quality rubberized pan gasket. Gently torque the bolts several times. I think the torque is about 4 foot pounds. Start with snug and then sneak up on the torque.

The cheap cork gaskets are made from recycled cork and are worthless. Shame on FRAM.

unless your jeep originally was designed or came with 4 then you should drain and fill. Remember that you can go up in number but not down.
