How did words, such as tsunami and Hyundai, translated from a language with a different alphabet end up with a silent letter?

In the case of tsunami, just saying the 's' might be the incorrect or Anglicized pronunciation of the word.  Try saying the word by starting with the 't' sound then changing to an 's'.

Kinda like saying 'ick' for the German 'Ich'.  They'll know what you're saying, even though it's pronounced wrong.
