I currently use a fanny pack while running, but it flops around hitting me in the family jewels.  What is a better way to carry my equipment?

My P3AT with a belt clip works for me.

I just ordered a Ruger LCP and a Keltec belt clip yesterday in hopes of this becoming my jogging gun.

Right now, my jogging gun is a knife.

While I am no fan of Fobus holsters in general, they make a sleek little paddle holster for the P3AT that I use while jogging. It keeps it secure and gives it a bit more corrosion protection (from sweat) than the belt clip. The paddle holster works equally well with shorts and wind pants/sweats.

I have carried my G27 in its SERPA holster by wearing a rigger's belt over my sweatpants, but it still flops around quite a bit and shifts position a lot. It works much better when my wife and I are walking.

I have an ACE bellyband that I have carried a G19, 26, 23 and now a M&P 340 in while jogging and road cycling (tight Lycra shirt & shorts). It's given me the best concealment and I can wear it with type of clothing. When it gets too stinky from sweat, it just gets thrown in the washer.

I perfer to carry my Glock 27 over a Kel Tec.   What about a chest rig of some sorts?

Sling the fanny pack over your shoulder, across your chest instead of wearing it like a fanny pack.  Still bounces annoyingly but it was better for me.
A bellyband would probably be the best though.

While I do not carry while running, I would think a belly band would be the best option. A regular hip holster (OWB) I think would flop around and the pistol would fly out of it. Also I could see my shirt riding up over the pistol and exposing it to God and everyone. I mean unless you run in pants with a gun belt, but who the fuck does that? The fag bag is an option if you want it also flopping around. IDK I just prefer people not knowing that I'm packing until they need to know.YMMV

Fit's a S&W 908 with out issues, but nothing larger.

Jock strap?

LOL... I've used a IWB clip-on holster, and tie my shorts tight.
