I received a 16" Freedom Stainless middy this week for a budget rifle I was putting together. I put it on a factory assembled Anderson lower (standard carbine buffer) and threw in a BCG. I took it out to the range today and experienced nothing but issues. It appears to be short stroking, and has a few different issues. It would not lock back on any mag, had some failures to pick up a round from the mag (multiple mags, various levels of capacity), failure to eject (assuming from short stroking). I used multiple quality mags and was using PMC / WWB .223. I was curious to see if anyone had any ideas as to why it may be doing this on a new upper?

That seems like a lot of different issues. Make sure it's lubed up good.
What type of upper is it... FSB or railed?
Make sure the BCG drops freely into the upper on the gas tube and the gas tube is coming straight into the upper.
Might be the barrel nut might not be aligned correctly and slightly off. Some others had that issue recently.
Look and see the FSB or gas block are straight and aligned to gas port, FSB should be pretty obvious.
Try putting some air through the barrel, put your finger in the chamber to plug it, and see if the gas tube might not be possibly somehow partially blocked.
Check the rings on the bolt also so it's moving like it supposed to, the ejector is stiff but moves in and out and extractor spring is extractoring ;)
Also, .223 PMC/WWB rounds should be good, but you should use some full-power 5.56 rounds while trouble-shooting.
Just somewhere to start the trouble-shooting.  If you can't figure it out, PSA will get you a call tag to return it for inspection and repairs.
Good Luck!

ETA: Even though it's a factory built lower, make sure the hammer spring has been installed correctly.

Thank you for your comments, and suggestions.

The upper would have been test fired prior to shipping so it should run fine out of the box.

We do recommend that break in be done with domestic, first run, brass cased, 5.56 NATO ammo.

In addition to the items mentione above, we would also check that the spring is indeed a carbine spring (less than 11.25" with 39 coils)  and that you are using a regular carbine buffer by checking the weight (3.0oz) and length (3.25").

and check to make sure the bolt will lock open on an empty magazine.

If all of the above are in spec and you are still having any issues, please let us know and we will take care of it for you.
