In the real world Marcellus would have shot Butch because Butch was witness to his rape and he wouldn't want someone having that leverage over him, plus it was Butches fault he was there to begin with. Finding Vincent dead he probably would have just not called off the search for Butch so technically he didn't kill him but one of the hired guns would have eventually found Butch especially riding around on a chopper with his potbellied girlfriend.
